I originally deleted the faces which make up the cockpit window holes.

How do I now add glass effect?

Do I simply add faces back in then apply a glass material?

How does I do this? lol

Try to make another box that will fit in the hole like a pane of glass would. Apply a blue color to the duiffuse color. Then select the Opacity tab to the left & drop it from 100 to 50 . u may have to check out how it looks in game to tweek the opacity to what you want.
